I really don't like lazy storytelling like the explanation for the return of Jason Todd or the erasure of Peter Parker's marriage so here's a few of my ideas for changes in the DC universe that I wish they would use.
Superman: Instead of his ship coming to a stop above ground, Superman's ship becomes buried in the earth so that Kal-El remains unfound, in stasis (as was done with Supergirl) until years later when the Kents are digging an irrigation ditch and discover the ship. This delays his "birth" and his influence on the world of heroes by (??) years. This would also mean he is younger when Supergirl is found and with less of an age difference his ability to influence her attitude toward humans would be diminished.
Batman: Only Martha Wayne is murdered. Thomas Wayne becomes the first Batman, but not quite as dark as the Flashpoint version. His anger is tempered by his son who he also trains as the first Robin (or maybe Nightwing). Bruce later takes over as Batman and his father takes on a role similar to the one the older Bruce takes in "Batman Beyond." Thomas Wayne would also expand the "Batman family" over the years by taking children that had lost their families to violence under his wing like Dick Grayson, Jason Todd, and Tim Drake. It would also be Thomas who forms Batman Incorporated.
